I don't think the message of the movie is whether or not rules applied in society are applicable to war. I think the underlying theme is how wartime situations can make normal men commit evil. We are made to sympathize with Morant, Handcock, and Witten despite the wrongs they committed because they are presented as people with the same emotions, needs, and faults that we have.
It is the system which breeds abhorrent acts by soldiers. "The barbarities of war are seldom committed by abnormal men. The tragedy of war is that these horrors are committed by normal men in abnormal situations.
