Best of the Three, and M.K. smith is deleted because Neo is connected to the source when Smith takes control of him, and therefore the machines can delete him it's nothing more complicated than that.
Also I can see why people didn't like it because it doesn't end how they thought it would, and people don't like not getting closure. This trilogy is a grower and it time will be remembered as a masterpiece.
